Setting the surfaces to "Fake Backdrop" and/or the SkyZoneInfo within the Sky cube... without any further information we CAN NOT help you.

Ok, sorry... Whenever I subtract the big cube, the textures of the base cube disappear. I just don't know how to explain. I read a few tuts but they didn't explain this properly. EDIT: Actually, how do you guys make those outside kind of maps? I'm really a newbie with mapping as you can see .
Are the walls of your main map (not the skybox) set to fake backdrop?
Edit: wait I see what's wrong. Short version follows.
Build your map as normal. Add the skybox near the end. The skybox cannot touch the main map, nor can it overlap or be inside it. The skybox must be completely removed from the main map. Inside the skybox add a skyzone actor and in your main map flag the surfaces you want to see through as 'Fake Backdrop' and if you have the joystick highlighted you will see the skybox illusion working immediately.
